Item seeds are dropped by enemies that you defeat. These enemies can be found in various places on the map.

How to Further Increase Rare Item Chances
You can further increase the chances of obtaining rare items from seeds only if you increase your Planter Level. The higher this level, the increased chances you have of finding rare items within seeds. In addition to obtaining rare items, having a high Planter Level also ensures that enemies drop more seeds when you defeat them.
Planter Level is only increased when you plant the seeds in magic pots. The more seeds you plant the higher your level increases. This is why you should always plant the seeds when you get them. This will increase your level, and give you more chances of rare items as you progress in the game.

the ??? seeds can be farmed from enemies. i am not however sure which enemies but, in the gem valley, i got 2 of them from enemies.
